they were meant to be assigned to Canadian Pacific's hot-shot intermodal trains. Although they just got sent everywhere. What I never figured out, is why CP eventually put air vents on some of the engine compartment doors... extra cooling maybe?

Well, I never knew that they painted a locomotive like that, but the Expressway trains are CP's premium-service dedicated trailer trains between Montreal and Toronto. They run with distinctive gray flatcars with the same logo as seen on the locomotive in that photo.
Train numbers are CP 121 and 123 westbound, and 122 and 124 eastbound.

Do these trains run on the same line that the Milton GO runs on?

No, the Expressway trains head east from Toronto via CP's North Toronto and Belleville subs. The Milton trains run on the Galt sub, which runs southwest from Toronto to London.
IIRC, the Expressways used to operate all the way to Detroit, in which case they would have run over this line at one point. But the current Canadian Trackside Guide shows them as terminating in Toronto, so I guess that's not the case anymore...
