I seem to recall a discussion about this sort of thing a long time ago but is anyone aware of a fix for it?

That looks like an alphasorting issue, a thing which MSTS is infamous for. SLI signals have the same issue.

Basically the shape of the signal lights is that big in order to have the signal lights bigger at a larger distance and smaller from closer up. This is reached by alpha layer. Apparently this alpha layer interferes with all objects / smoke behind it.

No workaround that I know of...

You're right, there is no work around for this.
Same phenomenon that causes Sigview to create ghost boxes in trees placed using forest-areas in the RE.
I think I heard the MSTS-Bin people may be looking into trying to crack this one. There are other cases of alpha interference in MSTS.
