Hi, before I installed the update, all of my switches had manual controls at the switch site, now they no longer showup, any ideas. thanks

Which track(s) are you using? US or EU and particularly which track rule?
The SanB_Bars_Yard.bin track rule is missing the entries for drawing the manual switch stand. The manual junction is properly installed with those files, it's just that the switch stand is not drawn.
The US track02, 03, 04 and 05 model files (.bin) are missing the entries for drawing the buffers. Only the SanB_Bars_Mainline track rule correctly draws the buffer and the switch stand.
Both of these errors can be fixed by adding proper entries that point to the appropriate graphic object.
For the switch stand copy the appropriate entries in the 'ManualJunctionEntity' block from the Mainline track rule to the Yard track rule.
For the buffer, copy the entries from the US track01 model (SanB_Bars_track01.bin) file. Note that for the buffer you need to modify the particular track model file (SanB_Bars_track02.bin for example) not the track rule file itself. The buffer entries are in both the 'StartGeometryBPID' and 'EndGeometryBPID' XML blocks.
All of the track files need not have a buffer entry, I haven't determined exactly which do not need the entry. I think the track definition (model) that is used only for the switches need not have a buffer defined, but I'm also not sure whether it matters at all.
I think this was not working pre-Mk1-patch as well. You just may not have noticed it.
