I currently have a project going where I intend to take a PII 300-366mhz processor and ATX Motherboard and mount it in a new case with a new CD Drive, Floppy Drive, and some custom front-mount serial ports on the spare drive bay covers. I will be installing Windows 98 as the OS.
What was the best quality ATX motherboard that should fit in most modern ATX cases with minimal work?

I think the best way to get such information is to do a GOOGLE like "PII 300 mhz" +ATX and then sift through all that finds.

This is 10 year old technology. I'd think that anything that has survived this long, should probably be usable for another couple of years or so. Try looking around at eBay and similar sites.

Visit a good used computer store.

Heck,
I'll GIVE you one of my old rebuilt PII 400mhz, fully updated WIN 98 rigs I have sitting around if you feel like paying for shipping costs.
I have that machine, and a Thunderboard mobo with a 900mhz AMD chip on it that I am looking to "donate", but nobody I know wants them. I just can't throw them out, because I know they work just fine. They would be great for young kids for their first pc's. And when I say young, I mean 7, 8, 9 or something in that range...
These rigs have maxed spec memory, and decent vid cards for their day too.
